Question; can we have an login to dataminer.services with SSO do one domain. And then join our local agents which lives in another AD and work that way without issues? I think i should work but just to check

Yes, that's possible — users in dataminer.services are separate from the users in the DataMiner Agents. However, you can link the two accounts together.
